Message	between them is for the wastegate actuator and the holes closer to the outlet (in this picture) are for the heatshield bracket. My conclusion is: because the A/R is larger on the 5spd vs the auto (on the exhaust housing) the wastegate actuator is positioned accordingly therefore the compressor side has different mounting holes for their respective exhaust housing.
